Barry, who kicked off in north Wales as one of only three Cymru Premier sides left in the competition, led early on through an Ollie Hulbert strike, but goals either side of half-time from Mo Ali and Archie Jones sealed a shock win.
In another upset, third-tier Bangor 1876 beat Cymru South side Caerau Ely 3-1. Cai Powell Roberts put the hosts ahead before Daniel Smith levelled, but Corrig McGonigle restored the lead before Dylan Summers-Jones scored in the second half.
There were no such problems for Flint Town United, who prevailed 3-0 against another third-tier club, Trearddur Bay. Darren Stephenson and Ben Wynne both struck early before Ben Hughes made the game safe late on.
In the only all-Cymru Premier tie of the round, Caernarfon Town host Colwyn Bay later on Saturday in Llandudno (17:15 GMT).
