The 19-year-old topped the practice session for Rodin Motorsport on Friday morning and backed up that potential in qualifying at Spa-Francorchamps.
McLaren development driver Dunne set a time of 1:57.151 to take pole position by a sizeable 0.421 seconds over Japan's Ritomo Mayata.
He secures two points for his pole position and will start Sunday's feature race (09:00 BST) from the front.
Miyata will join him on the front row and Roman Stanek, Victor Martins and Red Bull junior driver Arvid Lindblad complete the top five.
Dunne also qualified on pole position in Monaco and impressed in his first Formula 1 outing in opening practice for the Austrian Grand Prix in June.
With the two additional points for pole, Dunne is now 12 points behind championship leader Richard Verschoor, who will start both races from 11th place.
Dunne will start in 10th place for the reverse grid sprint race on Saturday at 12:45 BST.
